The top-to-bottom order shown in the list becomes the page order in the merged PDF. Files are not auto-sorted by name, so after adding several at once, drag them into the order you want before pressing merge. Prefixing file names with 01_, 02_ keeps them in order from the moment you select them.
Text, images, vector artwork and links that point to an external URL all carry over intact. The bookmark outline that each source file carried, however, can be dropped or flattened when the documents are combined. Internal links that jumped to a specific page may also land in the wrong place because the page numbering shifts, so click through the table of contents once after merging.
